If you listen closely, you can hear a muffled sound just ringing over everything. This always happens when I lift my fingers up, come off of a palm mute/muting strings, tap, try to do harmonics in the middle of a riff *they come out sparkling clean when I just do them without strumming something beforehand, ofc*, and yeh... Pretty much anything.

Is it from my amp?
My tone?
My bridge pick up?
Or what?

I was thinking my bridge pick up, but I don't know.

Using: Line 6 Spider 3 *Still had the noise when I had my Crate, so it shouldn't be the amps fault.*

It's your guitar, most likely. Make sure it's properly shielded. Also, turn the gain down on your amp. I get the feeling it's cranked, which isn't really necessary. It just makes it more muddy.

How do I make sure it's properly shielded?

I've heard that the manufactures half-ass guitars when it comes to shielding.

Would changing pick ups do anything?

Changing pickups - that mostly depends on which pickups you get. Most upgrades will sound a lot better, but won't necessarily reduce the amount of noise you experience.

Well, I don't really trust myself to do that, and I don't really want to waste the money by getting somebody else to fix the shielding in this guitar.
Guess I'll just put up with it until I get my S5470 -.-

That's a solid plan. A lot of people get in the habit of muting their strings even when they're not playing, to prevent most of the noise from coming through.
