Maybe you could higher the action on the guitar so the they don't hit the body of the guitar.

never higher ur action! makes shredding/solos harder to play
mm.. i say dont look for an easy way, keep practising on the higher frets, this may seem like a problem now, but believe me later it wont be.
Higher frets are deffo harder to do a sweep, but with enuff pratice, it will come easily.
Ps: i know this cuz i was in the same position as u.

Neck-thru guitars
Sculpted bolt-ons

Or maybe you need a larger cutaway

The way to practice megadeth songs is the same as practicing other songs, slowly. There are a ton of tabs on ultimate-guitar.com so you should check there.

are you playing on an acoustic? Even on a cutaway acoustic, you won't have access to the highest frets you would see on an electric. I would say anything beyond the 18th fret is pushing it on an acoustic, whereas you can easily access the 22nd or 24th fret, depending on which electric you're playing.

As for your metronome question - yes, you should. Practicing with a metronome will be extremely helpful.

Metronome should always be with your guitar shizz, and it's very helpful.

As for your problem, i think it could be your action too. Lower it, see if it's better. If not, highten it till it's all gravy
