Is there anyway to keep the mouse within the ROTMG window so I don't accidentally click out of it?

Only way to do that would be to play fullscreen, which would just look awful.

I always played ROTMG fullscreen.

With a 2560x 1600 res.

On a 30 inch monitor... Dont even think it looks that bad honestly lol.
