Any type of automation which sends inputs into the game other than the player himself is considered tampering. For example, if your multibox program presses space for you to skip Blizzard screen you're manipulating the game with a 3rd party program.
I think Blizz is running heuristics to detect any kind of systematic tampering with the game code. They might not even know what you're using but know that many users/instances behave and react the same way. This is how they probably make sure there are no false positives.
Botting is only profitable with lots of instances running at the same time so by botting nature they're always going to find what they've got in common, make sure they all tamper with the game the same way to avoid false positives then ban them.
