A dealership will use any mods as an excuse to not cover a repair unless it is completely unrelated (ie aftermarket CAI, front wheel falls off)
Not saying that you can't get something covered if it's modded, it's russian roulette though. If they say no we aren't going to cover it because you put aftermarket parts on it and a corporate escalation gets you nowhere your only chance is to take them to court.
Good luck, even if you win you still get boned by the time/money involved in fighting it. You are guilty until proven innocent when it comes to warranty work.
