A common rail diesel isn't ad easy to diagnose as a gas engine. Quit pull starting it until you figure out what is wrong or you could end up with melted pistons or worse. It could be as simple as weak batteries or much more complex. Bad injectors will cause hard starts as well as many other fuel system issues.
Weak, bad, cracked, or leaking injectors wouldn't aid in pull starting the truck though. If any of those were the case the truck would take a tank to pull start.
Sounds like an electrical gremlin to me.
ANy smoke during cranking or engine idle?
Let the truck run and get up to operating temp and then open the oil filler cap. any smoke coming out?

Good point. The only downfall is in order to make those upgrades, you have to take the fucking cab off the truck to get the heads out.
