So I bought a Evo X MR today.
After leaving the dealer and driving around for 45 minutes or so and not even driving that hard and I noticed the transmission would skip 2 and 4th gear.
It would run 1st gear high in rpm then shift straight into 3rd and the same thing with 3rd right to 5th. So I decided to shut the car off and turn it back on to see what happens.
It runs fine, goes through all the gears no problem BUT as soon as I started to get on it even a little (4krpm) all of a sudden those gears disappeared again.

Took it back and it's going to the Mitsubishi dealer on Monday for them to try and sort it out as well as he service that it's due for

Any ideas on what this could possibly even be?

I'd start with asking Google, "mitsubishi evo transmission problems"

Do you have the Sportronic Shift Transmission? If you change settings from normal, does it work?

The problem is that you bought an evo. Theyre notoriously shit cars. They didnt stop production of them for no reason. Return it and buy a wrx.
As for advice check the synchros, they may have gone bad.

I'm unfamiliar with your trans but it sounds like 2nd and 4th are on the same drum. The clutch frictions are probably toast on that drum. When slippage occurs the TCM sets a code and skips those gears. When you shut it off the drive cycle reset until the next time it saw slippage. The dealership should see a 2nd/4th slippage code. It will probably need a complete rebuild.

Not my fault you don't ever provide enough information. Good job ignoring my original questions.

I'll ask again.Do you have the Sportronic Shift Transmission? If you change settings from normal, does it work?

this is why no one likes the dual clutch on the evos. Everyone prefers the 5 speed
