if so, it might be an issue with the entrance being too high for them to be comfortable

try getting one of those disposable cooking trays that are only an inch or 2 tall and putting some litter in it, see if they're more inclined to use that

There is no top portion of the box, I clean it when I get up and before I go to bed...

Put them in the box everytime they do and eventually they will get use to the box. Or you could get a cage and put the liter box in it with the kittens like during the night or something and they will start to get use to it.
