Heres a question regarding the flood.
The vast majority of fish can only live in either salt water of freshwater. There are very few that can live in both.
If all the saltwater merged with the freshwater there would be no more freshwater and all fish that can only survive in freshwater would have died.
How did freshwater fish survive the flood?
Alternatively if it rained so much freshwater that the freshwater fish could survive then the saltwater fish wouldn't.

Additionally since god is omnipotent why bother saving the animals at all? Simply make new ones after the flood is done. There is no way anyone can argue every species survived from extreme near extinction without divine intervention anyway so if God is getting involved why not just get involved the right way that doesn't create a ton of questions in the bible that make everyone go "that can't possibly be true."
If the bible said God flooded the earth killed everything except noah and his family then recreated animals no one could argue against that. It's not nearly as good of a story though.
