It's not just that they both wanted HRC to lose, it's also that Putin wants to weaken the United States, he wants to increase tensions and polarization among the American people. Trump winning was the perfect way of achieving that, since he was the most unpolished and most anti-establishment candidate in at least a century. It was absolutely predictable that the establishment and their cronies in the media would start waging war against Trump and denounce his supporters, and it was also predictable that this would bind together his base even more, deepening the preexisting divisions and adding fuel to the fire of the culture wars.
Had Clinton won, Trump's base would have been salty as fuck, but eventually, they would have given up hope and metaphorically went home. The liberal half of the country as well as a majority of the news outlets and pundits would have been happy, and even the Republican establishment could have lived with it very well, considering the prospect of sweeping gains in the 2018 midterms and an almost-guaranteed path to the WH in 2020. And secretly, Clinton's overall agenda is probably better aligned with that of GOP donors like the Kochs or the military-industrial complex than Trump with his anti free trade and anti interventionism instincts.
Simply put, Trump has always been the candidate of disruptive change, and it's in the nature of disruptive change that it weakens a country while it takes place. (Of course with the potential of correcting course for long-term benefit.)
