Ignoring that the Trump tower meeting was a set-up, accepting dirt on a political opponent is not collusion.
Did the Trump campaign coordinate or conspire with Russia to meddle in the US election or otherwise commit criminal acts? --> Mueller says no.
Accepting dirt from a person as part of a hostile foreign government's plan to help your campaign is collusion. And if you accept it as part of a quid-pro-quo, it probably violates conspiracy laws.
News flash: not every investigation rightly started results in a conviction. That's why they investigate.

It's 2019, you really need to stop reading the NYT.
Why?
The NYT as a whole is biased to the left, as is WaPo and others, but why throw the baby out with the bath water? They consistently have the best scoops. That's evident when you read the Mueller report... because we already knew most of what's in it(because of NYT/WaPo/NBC/etc).
I don't know why more right-wingers can't be nuanced about journalism. Ignoring the best journalists in the country because the papers as a whole are mean to conservatives makes no sense.

And they sent a secret agent to meet with Trump campaign members, under a false identity with a false job title and false pretense, to secretly gather and report information about one organization to another organization.
If spying is a loaded term, its for a reason.
If what they're doing is literally spying, then instead of trying to avoid the connotations of the word, perhaps we should consider the connotations of the word.
As part of a counter-intelligence investigation into Russia infiltrating a presidential campaign(after it was revealed that Russia hacked the DNC and Papadopolous heard from Mifsud the Russians had Hillary's emails), the FBI sent an agent to try to get information and supervise an informant.
What, you think the FBI doesn't use these sort of techniques regularly to get information? Normally they just introduce themselves as FBI agents, and politely ask if Papdopolous is conspiring with Russia? What do you think counter-intel investigators do all day? Just listen to phone calls?
