I assume at this point you give up on the first amendment comment as your origninal statement was likely an emotional reply due to cognitive dissonance and not an actual understanding of the first amendment or an argument.

I think she should be fired if she doesn't resign. I don't think wishing someone kills anyone, let alone the president, is okay, regardless of how much you don't like them. It's just not conduct fitting for office. Who knows if some nutjob is going to make an assassination attempt because of it.
