I put the keys in cube and transmuted but all 3 portals were on top of eachother and i couldnt get in the other 2. Tried it again and they were barely separated. so my question is how do you get them to be clearly separate?

but sounds like you're just transmuting all 3 sets of keys in the same spot. You should transmute in different locations (1 set by larzuk, 1 set by stash, etc)

move down and open the first one (act 5), then move over and activate the 2nd one (act 5 and same game) and then just open last one at the top of the stairs (act 5 same game)

Honestly... how hard is it to work this shit out when you notice some of them stack when you open them up on ONE spot... ffs... get a braincell.
