Does multishot penalty only apply to the physical damage of the weapon? Or does it also effect other sources of damage?

No idea but only one of the X arrows actually hit each time. Dont know what's thinking in your head and I dont wanna know lol

All arrows can hit, but any single target is unlikely to be hit by more than one arrow due to next delay. And only the 2 central arrows carry special effects like cb/ow/ctc

this wouldn't apply to some thing like elemental damage,right? im assuming all arrows regardless of mid long or near range would still receive bonus from elemental damage.
