He didn't do anything special. Not hard to cut something with a sword. Soldiers didn't expect for a kid to have a magic sword. Since bullets were deflected melee combat would be next best choice against an easy looking target.
Using missiles would be a waste and could be used in situations that required it. And yes mechas would explode theoretically. Do you know how complex it is to make a robotic arm that's fully functional? Now make an arm mecha size and be controlled by a pilot. All the gases, electrical components and sparks would ignite.
Given the situation it is realistic to hesitate to kill unarmed when there are armed people around. A soldier's first priority is to first eliminate threats first and deal with prisoners second.
Also what show would have any main character die in the first episode?
