however there are some special chests (like the sparkly chest in the pit or a non-sparkly behind Mephisto) that are not affected by it.

That has nothing to do with mf, it has to do with rune finding.

Apparently there is a chest that in 8 player games can drop less diffefent thngs (only 44.000 if I remember correctly), meaning you need to make less runs to gett runes like Ber. This has been tested by people at diii.net so I guess it's true.

Special chests have specific chances to drop unique, set etc items.

There are also superchests, which also dont use mf except in a few circumstances, where the chest fails to drop magic items. In that rare case mf applies, but it is very insignificant.

Item properties are rolled by the game, based on item type, base item quality level ('qlvl'), and internal level ('item level').

In the case of magic and rare items, the properties are generated randomly from the list of affixes possible for that item.
Unique and set items have fixed properties. Some of their stats may vary by value, but those values are not affected by MF.

The item stats are already there when the item is dropped; they are just invisible to you prior to identifying the item.

MF merely improves the odds of a specific item quality being selected (unique, set, rare, magic, normal), in the order indicated.
MF does not help you gain 'better' stats on an item.
