I was wondering, does the enhanced defense from an item effect the +Flat defense from jewels?

Only if the item supplying Enhanced Defense does not have defense of its own, otherwise Enhanced Defense applies before +Defense.

The Mahim-Oak Curio Amulet (+10% Enhanced Defense) is one such. This bonus is counted as % Defense (along with Armor Shrine, skills applying % Defense, and weapons supplying Enhanced Defense).
