Craftbukkit is a more advanced server. Mojang also lets you create your own server but you cannot add any plugins.
Now, plugins are your main and only source of what makes your server unique.

I only use 1 plugin, since I have my own server I dont need ranks or anything else but building commands.

instead of making 1 block at a time, I can create as many as I want depending on what command I use and so forth. Same goes for removing blocks. much funner to build as you can build much faster.
